Definitely S. And the fact there's isn't too much filler and the story keeps moving makes it one of my favorites. I can't say the same for SuperS. It probably had the most filler that kept the story moving. So that's one reason I didn't enjoy it as much as the other seasons.
Even though Stars is the shortest season, there's more filler than S. Especially when you consider how many episodes it took for the Starlights to find their princess...

Okay, I counted the filler episodes in all of the seasons except for SuperS, and actually I believe that S has a lot of filler. I think that there were about seventeen episodes in S that didn't relate to the main storyline, although they might have not completely been filler because they helped developed the characters a little bit. I think that Stars has the least filler with about ten or eleven episodes not relating to the main storyline and R also didn't have much filler -- only twelve or thirteen episodes that didn't advance the storyline much. Classic has a lot ... about twenty filler episodes, I think. R and Stars do have more filler episodes if you consider almost the entire Ali and En and Neherenia arcs to be fillers, but I don't so therefore R and Stars are the two seasons with the least fillers.
I'm thinking either S or Stars.
I havn't seen all of SuperS, but what I have seen seems to be. . . well. . . crap o_o; Kind of scary, that.
The first arc of R was pretty much all useless filler. . . classic had a purpose, introducing us to the characters and their natures. Stars had a purpose, because we slowly found out more about just what the heck was going on ^^; and S was practically straight plotline (aside from a few cute things to break the tension, which still had tidbits of plot). And I'd say the first bit of Stars with Nehelenia was really the finish of Super S.

SuperS having lots of filler? Not really. Let's see...
1) The first three episodes of the seires introduce us to Pegasus and the Dead Moon Circus. Plus, Sailor Moon and Chibi-Moon become super permanately for the rest of the series. That's at least 3 episodes without filler.
2) Ami, Rei, Makoto, and Minako all get targeted as victims in the first half of the series, and since they're major characters, it doesn't really count as filler. That's at least 7 episodes without filler.
3) Ami, Rei, Makoto, and Minako turn super in episode 16, plus they get new attacks later on. That's at least 11 episodes without filler.
4) The two-part finale of the Amazon Trio's 'demise'. Now it's 13 episodes free of filler.
5) Chibi-Usa finding out more about Pegasus and the Dead Moon Circus when she temporarily becomes grown-up. This raises the non-filler to 14.
6) The Amazoness Quartet's premiere halfway through, plus each one attacking for the first time to build up their character. That's now only 17 episodes without filler.
7) The last 7 episodes advance the plot, including the first one, where Usagi-tachi and The Amazoness Quartet cooperate to decorate a stage for the adult ceremony thing. It seems like filler, but it DOES play a major impact in the last few episodes. Now that's 24.
Chibi-Usa recieves the Stable Stallion or whatever in one episode, which is the only way for her to communicate with Pegasus outside of dreams. That's now 25.
So when you get right down to it, the only real filler is really from the Amazon Trio arc after episode 4 up until episode 20 (with a few exceptions here and there). And the only reason that filler is there is because in the manga, the Amazon Trio died...quickly. VERY quickly. And they were a lot lamer, as well.
Anyway, to stay on topic...I feel Stars has the least filler.

Yes, let's see, there are 39 episodes in SuperS (I think), so that makes 14 filler episodes all together. That's less than half the whole season!

I hate to resurect an old topic, but I have an e-mail I sent to In Defense Of SuperS awhile ago that dealt with this topic. I counted all the episodes in a season, and counted how many were filler, and how many were important. This is part of the original e-mail
Stars, R, S, Classic, SS.
So from least filler to most filler:Classic:46 episodes
23 important episodes (50%)
23 filler (50%)
R:43 episodes
26 important episodes (60%)
17 filler (40%)
S:38 episodes
22 important episodes (58%)
16 filler (42%)
SS:39 episodes (the 3 specials aren't counted here)

When comparing the SS season to the others, yes it is more filler than plot, but it's not that much of a difference. Also, I was unsure how to do the R season because of the Makaiju arc. Although those 13 episodes had plot to them, they were, technically, fillers. So without them, the R season would actually be:
30 episodes, with 19 important episodes (63%) and 11 filler (37%)
Please note that these stats might not be completely accurate as I decided whether an episode was important or not. Some people may think differently, changing the results a little. Also, in the S season, episodes where the four Inner Senshi had their heart crystals taken were counted, as the incidents were mentioned later on, but the episodes in SS where Ami, Rei, Mako, and Minako had their dream mirrors removed were not counted.While doing this, I noticed something about the placement of fillers. The R, S, SS, and Stars seasons had their fillers more or less spread out, where as the classic season had a huge chunk of fillers after they found
out Usagi was the princess. I found it irritating having the last 1/3 of Classic with no plot, yet noticed that no one ever mentions it.
